A full copy of that folder or is it only a link to it (maybe with a tiny little arrow in the icon)?
from what I know this is an IE default warning message. Are you getting it already when you click on that folder link?
Just an idea: >Somewhere along the way of doing updates, ...< Did those updates include IE7? This could be related to more strict security settings there. Several people have reported this problem after they got IE7.
Are MyDocuments sitting on a (mapped) network drive somewhere ? (it sounds like it's a standalone PC though) Some people with network drives involved do get this warning.

I have dragged a copy of the MyDocuments icon into the QuickLaunch bar. It's always been there, as I put it there whenever I get a new computer.
Somewhere along the way of doing updates, I am now getting the following when I click on it. "This page has an unspeficied potential security risk.
Would you like to continue?". Naturally I say yes because I want to open the Explorer in MyDocuments. I tried dragging a new copy of the icon (clicking on it on desktop does not give me the message) but it still does the same thing. Everything works fine except this weird thing that makes me do another click. Why, and can it be fixed without breaking something else?
